It's not מחטה, but מחסה. Makhase.
מחסה is a general word for shelter, as in "take shelter", etc.
מקלט is the actual structure/building/construction people use as shelter if bombs are flying around.
1. Sometimes מחסה is used to describe an actual place of hiding from bombs, but again, it's a general term. מצאו מחסה means they found shelter, which could be anything between a big rock to hide behind or a true standard מקלט.
2. Note that מקלט is also sometimes used as shelter in the general sense of the word. For example, מקלט מדיני, literally state shelter, means asylum or political asylum.
